In the online version of gmail, your unread and read mail are in different stacks. Is there a way to do this in the Android gmail app?

I'm sorry but I don't think you can. Gmail on web doesn't separate New/Old messages, they're all in the same conversation list. Newest ones are usually at the top, obviously, but if you receive an e-mail sent two hours earlier, that'll still go next to your other two-hour-old e-mails. However, it does have a filtered view where it can put all new items on top.
On the app, New items are only highlighted. You could create a Label for Unread/New messages, and that would appear on your app, letting you use that as a filter option.
