I have a 32GB micro SD card which I have tried to add music to in 3 different ways.
Firstly by connecting my phone to a pc and transferring files onto the SD.
Secondly by inserting the micro SD into an SD adapter and into my computer, bypassing the phone.
And thirdly, I have inserted the micro SD into a USB, bypassing the adapter and phone.

On all occasions, all music files have copied from my pc onto the usb, but a approximately 100 of the 1250 folders appear to be empty. I have carried out multiple error checks on the micro SD card yet it appears to be working fine when I check.

Welcome to Android Central! Run SD Insight to make sure the card isn't counterfeit (which is unfortunately not uncommon). If it's valid, then run chkdsk to look for bad sectors: [GUIDE] Using chkdsk to fix a corrupted SD card
