I have a Samsung Galaxy S5. Running 5.0, 16GB internal storage, and 32GB external. Recently I went to download a wiki app, but it said I had insufficient storage, I went to look at my storage, and my phone says my applications are taking up my storage way past capacity. The bar that gives a summary of what kind of memory is taking up a lot of space shows the applications is taking up everything. I look under the applications tab, and it says 20.00GB. When my internal storage is only 16.00GB. Not only this, but my available space still says I have space left. I do not have enough apps to take up close to my free storage that I had. I have a 32GB microSD card with all my Google Play Music on it (It's alot of music, about 15GB, but its all in my microSD). But that's it really, if someone can help me with this I would appreciate it.

Sounds like a corrupted filesystem. Try backing everything up (see Backing up an Android Device) then reflashing the stock ROM (see [Samsung] How to flash Stock ROM via ODIN) then restoring your apps and their data from the backup.
