I have not been able to get the magazines working on the nook app. I am running CM7 off the SD card. I can see the books, but when I try to download the magazines it says that the file type is not supported. I have read how it works for others, but not sure if I am missing something. Any advice to get it working would be appreciated. This is the only piece that is causing me to have to go back to the stock to be able to view my magazines.

I'm not sure. It has been working for me.
I would check that your Nook app is up to date (this feature only started working maybe a month or a little more ago with an update to the Nook app so maybe that was missed) and if you are up to date I might then uninstall the re-install the app fresh.

I actually have uninstalled the app twice and downloaded the newst one from the market. Neither time it worked. I was wondering if maybe I needed to make some change to the CM7 and update the phone name, like some had to do with the Netflix app. I know that the Nook app with magazines and such doesn't work on my Epic, so I am wondering if it wont work because of the profile from the software.
