Ok so i download that tool to a folder on my desktop then i drag the .zip file of whatever ROM i want to that folder......Not hat I have the folder with the rom and tool in it...what do I do next?

I guess I am asking how do i apply it to my phone?

You just want the boot.img in the folder. You are only flashing the kernel with the tool. You still flash the ROM through recovery.
