Is there a way to change a setting so the stock browser on the evo will open YouTube videos in the YouTube app and not the HTC flash player?

That's a good question. I thought that when I was initially setting up my EVO that I was prompted something like that but I can't remember. It would be nice to see the videos in high quality in the youtube player.

That's one reason I'm glad I'm off of HTC sense.
HTC Flash Player keeps opening.

Try this:
Go to menu-->settings-->Apps-->Manage Apps--> Go to HTC Flash Player and Youtube and clear defaults.

It may ask you next time you try to open a video what app you want to use.




Or if you're rooted, somehow try and remove HTC Flash Player... it was pretty useless to me.
