Is this correct behaviour? I get an sms. If the phone is charging (and therefore the orange led is on) then the green LED doesn't flash?

Yep, that is correct. All phones that have LED notifications do that; when the phone is charging, the charging light take a priority. There may be a way to turn off the charging light, but I'm not sure.

Actually Samsung phones have the ability to flash while charging (goes from red to red and green mix)

I owned an S4, but I was on custom for forever so I didn't have the flashing LED light when charging.

Really? What a stupid design decision. So if the phone is charging I have no way of knowing if I have a text message or email waiting for me?

What genius at HTC came up with that idea?
