Are you just rooted or do you have a custom ROM installed?

You can factory reset if you haven't installed a custom recovery (at your own risk of course) if you've install a custom recovery you need to reset through that recovery and if you need to go back to completely stock you'll need to do the kdz method listed over on xda

I did a factory restore on my rooted phone and it kept it's root. So, you should be good.
