Should I be concerened if I can make backups using bootstrapper, but not clockwork mod.....?

I wouldn't be concerned. If I remember correct, I read somewhere that clockwork mod doesn't work perfectly with the Droid X that is why bootstrapper is recommended.

I make all mine with rom manager never an issue. Made by same developer so if one works good foe you don't worry.

I have run into this issue as well but bootstrapper is just a way to access you recovery so it all goes to the same place/ works the same
