I have kept stock launchers on the last few phones I had due to some OEM functionality. I might want to try a different launcher for my Note 3 and wondered if running a different launcher affect some of the functionality of the s-pen, air gestures, etc.? Not sure if this has been answered but thanks in advance.

Only thing I noticed using Nova

-some of the Samsung widgets aren't available

-my magazine doesn't drag up

For 1 there are plenty of replacements

For 2 you can set my magazine or any other app as a swipe up gesture in Nova prime

Apex is the same. Everything functions as normal except Sammy widgets and my magazine not activating on upswipe. Also if you don't hold down the menu button until s-finder appears, Google now pops up instead.
