Lollipop - stock vs third party apps

I've been using some third party apps pretty much since I got the phone. Things like textra, Google Camera(which has it issues anyway), email, etc.

With the new update am i better off going back to stock for integration and functionality purposes or is pretty much the same?

Depends on the app. I'm using stock for pretty much everything (and not necessarily Samsung's stuff. Google's built in apps as well). But generally, you should use third party if you don't like the stock apps or want another feature they don't offer. Like for music, I use Spotify over Milk Music.
