Side affects after using "delete dumpstate/ logcat"?

There should be no reason do to that - I'm not sure if it will delete your bookmarks, but there shouldn't be any reason why you need to do that.

You might be better off clearing cache in recovery.

i have done this repeatedly on my samsung S2 with no problems at all, but i showed a friend how to do it on his S4, and he reckons he has lost some applications and has been locked out of his phone! anyone know why that could be?

What happens to the call logs and message logs, are they intact after deleting dumpstate/logcat?

I had none. Everything was intact, all my messages, contacts. None for now.

Same for me with my S2 and Note 2 - no loss of any useable data that I can see. All messages, contacts, emails, apps all there still
