Phone only partially synced with Gmail contacts

I've looked around and tried the syncing options/settings on the phone but stuff seems to be missing or getting deleted even when I manually enter a contact name and number into my phone.

I have one friend name and number that my messenger app recognize and remember but its not listed in my contacts. That same friend is listed in my Gmail contacts as mobile. I would even try manually entering the name and number into my contact list but upon syncing with Gmail the name would be removed from my contact list. And now I'm worry about what other contacts that I think are on the list but aren't.

What could be the problem and how could I resolve this without keeping stuff separated as I've really enjoy being able to keep stuff organized via Gmail.

The phone might be sensing that it is the same information for the same person so it is linking so you have all the info email, number,ect in just one contact.
