Running CM12.1, but no longer have root

I have big trouble with my phone. I hope someone can help.

I've been having problems with CM12.1 for a while, and today I decided I just wanted to be done with it and go back to stock. So I booted into twrp and did a full wipe and tried to install a rooted stock rom I downloaded for my note 3. Well it didn't work. So I had to reinstall cm12.1 because it was the only other thing on my sd card. When I went to reinstall titanium backup so I could restore my apps, it said it could not acquire root privileges. Root checker confirms my root is screwed up.

So now I'm in the strange situation of having a rom that requires root without being rooted, or rooted in some strange way.

How do I either, 1. get back to stock or 2. reinstall root on CM12.1?

I'd really appreciate if someone can help because I'm so confused and Google is no help. (speaking of google, I keep getting "unfortunately google app has stopped" every time I try to open it. I don't know what's going on with that either).
 
Did you go into Developer Settings to make sure root access is allowed?
 
Oh, yeah, that was it. Boy do I feel stupid.

Also, the Google app stopped problem was fixed by updating it from the play store.
