[Broken?] Disable Apps

Issue:
When I disable an app in the app info screen and reboot...the app returns from being disabled and shows up in my drawer

Expected result:
After a reboot, the application should not be re-enabled.

How to replicate:
1) Disable the app in app info (in settings)
2) Reboot

Attempts to fix:
Lets put it this way, I have tried everything I know to do. Im now even back to stock 4.0.2 locked bootloader and then it works. I know of people who are unlocked bootloader and ROM and it works perfectly.

Also, Titanium backup does not work to fix this issue. (Freezing apps)

What do I do?

I know you said Titanium won't freeze them, but have you tried its uninstall feature? Careful though since both of those are built into the framework of Googles ROM.

I have not tried that. The only thing that will working is going into the systems/apps/ folder and renaming the apk to books.apk.bak (just an example).
