What went wrong?

Ok i'm dazed and confused over this lil problem...

I did a clean install on a repartitioned sd card.
Fat32 and Ext4

Ran recovery and installed Harmonia 1.3
Themed it with Uot Kitchen.
Did data2ext mod with data2ext4_v4_modified.zip from another sites forums
Checked memory card, everything was successful
Installed Bumblebee Kernel
Installed all my apps from the market
Powered down and pulled battery for 15 minutes
Repowered up and all my installed apps were gone but 1
1 out of 81 apps remained installed

What did i do wrong to get these results

So basically if i run the battery dead or have to pull the battery on a lockup, should there be one...
I will have to reinstall every app but 1 again

Is it because I combined Bumblebee Kernel with Harmonia 1.3?
Did I screw up on a procedure?

Whyyy did this happen?

Please help me figure this out.

I also use the Data2ext4 on all my ROMs I run and when I have the problem u speak of I just reboot and it all comes back as if it was just a messed up boot the first time. In ur explanation I am not sure u enabled the Data2ext through ur terminal and did the reboot because if u didn't that maybe the problem but if u have been using this method for awhile I don't think that's the issue. Battery pulls have never caused any problems for me with this in use.

Wow thanks zedorda. That was perfect. Pulled battery and rebooted with problem and rebooted to normal again. Thanks! Prevents alot of worries down the road lol.
