If yo have an IMAP email account, there are no such things as folders - they're an artifact created by the server. If you have a POP3 account, there are actual folders. The problem depends on both which type of account you have and which email app you're using. I'd suggest first trying to remove the email account, then connect to it again (as an existing account), and see if you have your folders back.
