i have 2, astro and root explorer. both are well known and both serve specific functions

edit: i just realized it said free on the thread title. Root explorer is not free but if you are rooted then it is a necessity in order to completely have control of the phone.

Honestly I do not see how to get by without at least 3 separate tools:

OI - needed due to other apps (gmail, k-9, dropbox...) reliance on it for function (open/save dialogues etc)
Astro or eStrongs - if you don't need wifi/LAN access it's a coin flip between the two
root explorer - as was mentioned, necessary after root (and handy without root)

If OI would spruce up the interface a bit, you could ditch #2, but as is it is not nearly as slick as Astro/eStrongs
