After updating latest software for my Galaxy S5. I lost all my saved pages. Now when I click right tab after going to any website, click on save page. It says, page saved in saved pages. Go to bottom icon on phone(saved pages) it says no saved pages. Please help, are they stored somewhere else, is this a glitch or bug?

If they're somewhere else it's a bug. If they're not being stored it's a bug.

Try a different web browser. (Internet, if that's the browser you're using, is worse than even IE, and that's hard to do.)

Is there anyway I can continue using IE? Can I somehow reinstall the the saved pages icon or anything I can do to get it workjng again?

You can't use IE on an Android phone - it's a Windows application that uses parts of Windows itself. You'd need either Windows installed on your phone or a specially written version of IE (like the one they did for the Mac).

This whole thing is probably just another bug in Lollipop, which is why I never update until all you early adoptors post all the bugs and a point release fixing them comes out. (Then I wait to see if there are new bugs in the point release. I didn't update 4.3 to 4.4 until months after I got the first notification to accept the update - I just froze the FOTA app.)
