Just got my Nexus 6 last night, and I'm having a hard time personalizing it. Every other android I've ever had lets me change my individual emails (I have 3 go to my phone) notification tone so I can tell what account received the message. Every time I go into that menu however, it defaults back to the default. If the app allows it, why does the phone not acknowledge that?

That's strange. Are you using the Gmail app? You can change the inbox sound in settings - select account - inbox sound & vibrate. For different folders/labels you have to go one by one under "manage labels".
