How to install new ROM when I have SD Card 2nd partition?

Please help! I will install CM 12.1, but I have a question: Do I need to do nothing when I'm using Link2SD and SD Card 2nd partition?

If you have any apps "moved" to the SD card, back them up to apk files (and back up their data that's on internal storage), because a "moved" app won't be there if you flash a new ROM. (The links to it in internal storage will be gone.)
