Many apps on phone not working! (Rooting?)

Okay, so for some reason many apps on my phone (LG G3) aren't working, for example: the Google Play Store, Youtube, and Snapchat. I think I may know why but I don't know how to fix it. When I check for software updates, it says I can't update it because my phone is rooted. The only way I remember rooting my phone was through Dr.Fone, when I tried to retrieve some pictures and music files I lost. I didn't end up going through all the way with it since I didn't want to make an account with Dr.Fone as I didn't trust it very much. I have factory reset my phone but the same problems gradually keep popping up, with my apps not working. Help would be greatly appreciated!
