    Hi,
    I used xperia transfer to transfer some media, sms, contacts and some apps.
    Followed up with Helium to backup and restore apps.
    Worked ok with some apps but not all.
    For now I would like to transfer
    the other app data,
    homescreen layout,
    wifi passwords and
    wallpaper.
    Can anyone help please?

    Some apps allow you to export or save their data, and you can import that data in the new phone. Some apps just don't allow any way to save their data. (Not everyone who sells Android apps is a software developer.)

    The homescreen layout depends on the launcher you're using. The stock Samsung TouchWiz launcher allows you to save the layout, but the file it saves can only be read by TouchWiz, not by Sony's stock launcher. If you're using a 3rd party launcher (the same one on both phones), and it allows backing up and restoring, you can do it that way.

    Backup Your Mobile will back up quite a bit. (And it can be restored to another phone.)

    Wallpaper is just .jpg files. Copy them to the Note 3's SD card, then move the card and copy them back to the Sony. Wallpaper Wizardrii will make it easy to change wallpapers whenever you want.
