It seems when I install some apps, don't know which, my volume button (up and down) and flashlight stops working. THis is not a hardware issue because if I uninstall all apps, it will work again. I do not want to uninstall and reinstall all apps on my phone. I've done this a few times already and I am looking for a more permanent solution.

So you have to uninstall all apps before you get the use back? Have you ever sorted the apps in your app drawer by "recent" and tried uninstalling just the last one or two? Have you considered that it's just one app causing this issue because not every app has permission to adjust volume or turn your flash on or off? Instead of uninstalling all of your apps try focusing on those that have those permissions, probably camera apps or something like that... firs then going from there.
