Apple is working on getting the Samsung Galaxy banned as part of a patent lawsuit..yet Apple is relying on Samsung to provide CPUs for their upcoming iPhone 5.

Rumor: iPhone 5 to Feature Quad-core CPU from Samsung

I guess the deal is too profitable for Samsung to take a stand but just seems weird for companies to be working together on Apples product but in court on Samsung's product.

Samsung is a large corporation and it's pieces work independently.

The chip division wants to sell chips and it will supply them to anyone that orders them in volume. The bigger the order, the more clout that buyer has. While the chip division wants Samsung as a corporation to succeed, they are not impacted by the legal actions felt by the phone division.

It's like Chevy, Buick and GMC. All are part of GM, but act as separate companies with their own goals, strategy and R&D. A recall or legal suite against Buick for example is an internal matter of Buicks. When issues arise that impact GM as a whole, then the parent organization may take action. But generally they each have legal departments to handle these issues.

In this case Samsung is quite happy with the chip divisions sales and while it wants all divisions to do well, it will not throw the chip division under the bus to hurt Apple, who it knows will find another company to provide the chips and thus cut even further into Samsungs sales overall. There may also be contract obligations that tie the parent companies hands.
