Same issue happened to me - I upgraded from a phone that was a on Android 2.3.3 to 4.1.1. Apparently the email app on the newer version has 2-way sync and my previously one did not. Because of this difference, you MUST have your Outlook client leave the emails on the POP3 server. Otherwise...
