Yes you can with a custom recovery twrp or cwm. And do not every use again a toolkit, try to flash manually since it;s not a big deal.

How did you rooted it, toolkit or manually? Flash stock from fastboot https://developers.google.com/android/nexus/images?hl=el#occamjwr66y or just run flash_all.bat
