It would be safer to encrypt the phone BEFORE doing a 'Factory Reset'. 'Factory Reset' is in 'Backup and reset' in the 'Accounts' section of 'Settings' on the S4.

Seems like lots of people have issues with Kies, other than making sure you have the latest Kies software I can't thing of anything. as for workarounds you could try one of the 'Cloud' services Google Drive or DropBox. Failing that load your files using an SD Card reader.

I have exactly the same problem with my macbook Pro (OS X 10.8.2) and my S3 (Stock 4.0.4). Temp workaround is to use KIES for Mac.
