Sounds like the 'Alerts on call' feature. Check Dialer, Call settings, Call alerts. With Alerts on call is enabled you will hear beeps for calendar appt notifications, email notifications, text message notifications, and clock alarms (in my experience). Possible also Facebook, Twitter, etc...
