Maybe skip a step and make a direct link to the thing you want to do, rather than making it a Llama shortcut.

If I'm correctly understanding your issue, this may help. I use the app QuickShortcutMaker to access the built-in shortcuts of any app, either for making desktop shortcuts or for activating them through other apps, like Llama or Tasker.

I realize this answer is a bit off-topic, but I use Light Flow Lite to control the LED. By way of an example, I have it turn off all LED notifications overnight and go solid for a half hour once the battery is fully charged. It's very handy and customizable.

Add the condition Active Application and choose atorrent as the app, but then select "App stopped or in background." This means it will check to make sure atorrent isn't running before triggering the event's actions.
