The system tray in Windows is the area at the bottom right. Just next to the clock. (A google image search for "Windows System Tray" will clear it up pretty quickly. :-) ) In that area, you should have an "S" icon for iSyncr that you can right click and select your internal memory or SD card...

This isn't accurate anymore. iSyncr supports syncing by playlist/artist/album/genre/podcast over USB with our desktop software. So if you only want to select a couple of artists without making a new playlist, you can certainly do that. Further, I've worked really hard so that iSyncr does...

The Galaxy Nexus just takes longer to sync then other devices (maybe Google will improve its MTP support in an update). It *should* complete the operation with enough patient. We will be updating iSyncr to enlarge the timer when syncing so that you don't get this error message all the time...
