    You can probably safely delete those folders, but I just leave them where they are because they don't consume too much space.

    Those pop ups you see are from the malwares that pretend to be built-in apps. In my opinion, I suggest flashing your phone (I tried once and it worked.) Don't forget to save important data first.... :)
