My problem is solved now. I removed all my accounts and re-added them using the Exchange option. I did not use the Gmail template for my Google Apps email, but instead Exchange. It seems everything is working correctly now.

Oh, I should probably say that sometimes just opening the mail app removes the notification number even though I haven't opened any mail. So, it could be that the number doesn't equal unread emails but it wired incorrectly to something else, like... how many times it has checked for emails or...

I have the same problem. Three different accounts and the number notification just keeps on stacking higher and higher. I get one mail and the notifications says 3 or 4. I can't two mails and we're up to 8 or more in the notification number. I would love to know if someone has figured out why...
