Which phone you are using? S/MIME support is available in Galaxy series of phones in the native email. Even support for PGP is also available.

There may be one or more specific PDFs which may be causing the problem. If you can check them one by one and keep the PDF which index service is not able to handle in .SPenSDK30 folder, it may solve the issue till a firmware update is given. But with 30 GB it is a lot of work.

Looks like this problem is more related with certain PDF files ( which this index service is not able to handle) rather than SD card. So looking for any particular PDF files recently downloaded or added to device may be a good idea.

Looks like sub folder notifications are available with latest Galaxy S4 update. Same is available with Galaxy Note 3 as well. The sub folders which needs to be synced can be selected in Settings->Account settings->More Settings->Folder Sync Settings->"Folder Name" Hope this helps

You have any PDF files in your internal memory or SD Card? Or DropBox or GDrive is syncing PDF files automatically to device? Looks like index service is not able to handle certain PDF files, so finding that PDF and keeping it out from the device till get a firmware update may be a good try.
