yea my friend at work who had the same problem has only been using stock messenger app as well....i use audio manager widget which allows me to turn the volume of the alarm down so at the very least its not blaring while im waiting for the next alarm to go off which allows me to finally get it...

the best thing you can do is read read read....read as much as you can about rooting, unrooting, nandroid, recoveries, custom roms, adb shell etc....read the threads then read the pages upon pages of replies...it is worth it....also check out xda forums and find the shift forum.....i spent hours...
