It has always been there even on Android 4.2

These are all root certificates. The certificate authorities that issue certificates to web sites will have it loaded to phones to verify trusted websites

Yes the warning message started appear when I installed an S/MIME certificate and if I remove the certificate the warning will disappear.
The question is how can I get rid of this warning as I need my certificate installed?

Any ideas?

You can't get rid of it. If you installed a certificate you trust, you can ignore the warning. I installed my company's device management which installed a certificate, I now see that message also. In my case, I believe it's only "monitored" when I use the browser within the container for device management.
