Why are the touch buttons on my galaxy note 3 weird?

The touch buttons work perfectly fine with the pen, but without the pen, the menu button brings up an unusual menu, and the back button does not work. This was after using the kingo ROOT software in trying to root my phone. The weird thing is, once the root was successful, no apps were deleted.
