Welcome to Android Central! It doesn't matter where they are, as long as the directory doesn't include a file called ".nomedia" (which instructs the system to ignore any media files in that directory). The phone's media scanner should find any music apps anywhere on the SD card and add them to the Music database. It should also organize them based on each file's embedded ID3 tag information (the standard tag that includes track info like title, artist, album, etc.). If the files lack ID3 tags, then they'll just be listed alphabetically.
If you want the display your music based on the folder hierarchy you create, then you have to use a music player that supports that kind of sorting. PowerAmp and MortPlayer Music are two that I know of.
Some music apps need permission to access the SD card, so go to the App Manager, select the music app, and make sure it has the proper permissions set.
