From limited time so far I see that you can change colors for the clocks within the Always On Display which is nice so its not just black and white

Yes. Can't say if it's all apps but the major ones seem to work fine yes.

i.e. On the Note 5, when I click "A-Z" it alphabetizes the app list, but any NEW installed apps get added to the end of the list until I hit "A-Z" again.

With the new "Glance" feature on the S-Pen. Does the Windowed app display video (i.e. if you choose to use Glance for YouTube or Twitch?

Unfortunately this works the same as all Samsung smartphones. New apps are installed at the end and you have to press A-Z to resort properly. Why Samsung continues to fail at this who knows
