I've got 3.0 flashed now... to upgrade do I treat it as a completely new ROM?

That depends on the ROM. Some offer updates that you just flash the update zip in Clockwork... but most seem to be full ROM flashes. You would need to check the OP of the ROM you are using to be sure.

Thanks! I just finished flashing 3.5 as if it was a new ROM and seems to have worked just fine...

Also remember when flashing updates like Perception 10.2 update from 10.1 Disable the Voodoo Lagfix first otherwise you will run into some issues of Force Closing. The only thing you can do flash Kernels via CWM with Voodoo Lagfix Enabled with out any issues.
