So I noticed some people are able to do a OTA update even still when they are rooted, but I also noticed people that can't use a OTA update because it says that their phone is modified  i'm confused. Is there a way to root my galaxy s3 but still able to do a OTA update to my phone? Thanks:)!

Not safely, no. And even if you were to take an OTA that worked alright you'd no longer be rooted. One of the advantages of rooting is nine times out of 10 there's a rom that comes out ahead of the OTA based off said OTA. If you'd still like to take the OTA go ahead and unroot the phone, restore it to stock and you'll get the notification to upgrade.
