I don't really trust watches or phones for step counting just for reasons like this. If you want accuracy, a true pedometer on your shoe is still the best way.

Pedometers of any sort, discrete ones you wear on your belt, or the ones in phone apps or watch apps, work by watching the accelerometer. A step decelerates rapidly, It's not a very accurate way of counting steps but, unless you put a pedometer on your shoe, as Mooncatt said, it's the best we have.

It also counts every single bump the bus hits - that's also rapid deceleration. The only thing you can do is turn the app off when you're in the bus. (Even putting the watch in your shoe wouldn't work - your shoe is subject to the same bumps as your wrist.)
