Rooted my phone with towel root then I disabled Knox with super su I uninstalled my roots and I am now unrooted but my android when I boot it it says custom but when I went into download mode that Knox counter is 0 X 0 so am I good is but the system status says custom, I am also running dalvik

Do you still have Knox disabled? If you have anything still in place that required rooting to achieve then yes you are voiding the warranty.
 
As soon as you unroot you will be back normal warranty
0x1 is dangerous

From what I have read the custom flag can get set off randomly. I am Towelrooted and have Knox disabled though SuperSu. Everything is fine and I don't have the custom boot logo. If you factory reset it should go back to normal if you need to send it in for warranty work. As long as Knox doesn't read 0x1 your warranty is fine from what I understand. Though I would do a factory reset before sending it in (if you ever need to do that) if I were you to rid all evidence of root.
