Backing up data on 2nd SD card partition.

Samsung Galaxy Ace - Gingerbread 2.3.6 - I wish to change the 2nd partition on my SD card from FAT32 to EXT in order to move application data files to SD card. I am aware that windows cannot see the 2nd partition, how can I back up the files on the 2nd partition for reinstall on the partition once I have reformatted to EXT? Minitool Partition Wizard can view the files in the explorer option but but will only let me copy the partition as a whole and not just the data on the partition.
