i do the same. need to name them so i remember what the heck they are. also use it to manage/delete backups once in a while. and of course to flash recovery in the first place.
i haven't tried boot manager yet, but maybe ssethv can chime in here about it, i know he's been usin it lately...
here is my opinion and facts:

THIS IS MY BIGGEST COMPLIANT - currently you can not restore a nandroid to a slot, they are working on it but at the moment it is not possible it is a bit of a tricky process since different phones nandroid differently and different recoveries nandroid different as well thus the nandroid folder vs clockworkmod folder, should be in an update soon.
The imgs in clockwork mod backup folder are not file systems is the reason that will not work they will have to add them onto the imgs we make them it's a bit of a tricky process but they are working hard at it and will release it as soon as possible.
What boot manager actually does
Boot Manager does not touch anything on your phone and never will all of the real magic happens on your sdcard. When installing a ROM you must select the checkboxes within the application to wipe data, cache, and system, however, these wipes are not on your phone your phones data will not be touched it will only wipe the imgs that are made on your sdcard leaving all of your data on your sdcard and phone untouched. The application allows you to boot from your sdcard this means the slots when you run them are actually being run from your Sdcard. This can cause lag for some which is easily fixed by overclocking and letting things settle in which a reboot usually greatly improves speeds. A higher class sdcard may also help and we recommend a class 6 or above.
How the application works
The application works by creating imgs of your different partitions on your sdcard which allows us to boot ROMs from your sdcard without wiping your card or phone. The different imgs are basically the same thing as your phones partitions data system and cache it all works the same so your sdcard ROMs run the same as your phone ROM everything you can do on your phone ROM you should be able to do from Sd ROMs.
HTC Thunderbolt (mecha)
Install Time-The install time for the thunderbolt is long unfortunately due to your large imgs which are around 3gbs total. This can take some time to do but once you have one install the time is dramatically cut. Your first install may take about an hour but what you can do after you install once is copy the data system and cache imgs over to the other slots and then just select to wipe system data and cache with the check boxes and overwrite the imgs this will cut your time down to about ten or so minutes.
OPINION:
I have loaded 3 different ROMs on it so far and it wasn't hard to do... it took some time to get them initially loaded but today I tried one (CM7 1.5.2) and it loaded the ROM very quickly, the upside to using it, is that you can sort of make a nandroid with bootmanager.
My only gripe is that you cant load a current rom that you have already set up and are using... as I stated in the first paragraph...Overall, I paid for it and I will use it,, BUT i will also continue to make REAL nandroids just in case something goes wrong with bootmanager...
