Congrats on the S4 purchase! I have a 4S but I had Android phones prior to that. It's definitely an adjustment going from iOS to Android, but once you're used to it, you realize how basic iOS is!

The nice thing about the iPhone is that it's not as easy to get obsessive compulsive about it... with Android, if you are the kind of person that likes gadgets, you can go nuts tweaking things the way you want.

Your future questions answered:
Rooting is not something you need to mess with
No, you can't delete those apps (unless you root, ha)
Yes, a lot of crap happens in the background, don't worry about it
Action launcher or Nova
Dashclock
Nothing to function like imessage, except Facebook messenger
Yes, the glass will scratch and destroy your resale value, it is only a matter of time, so get a screen protector
Use Google music to upload your iTunes library, it'll (almost) all show up
No, you still don't need to root
Swype is better than SwiftKey
SwiftKey is better than Swype
Yes, the newest phone is better than yours
No, you don't need to sell your phone and dog to upgrade
Google plus is better than Facebook. No, your friends don't use it.
Settings -> accounts -> notifications
Yes it gets hot sometimes
The screen eats most of the battery
IPhone users are tools, yes you are glad you switched
Android updates do screw everything up, you shouldn't have switched
Root if you want, it's your phone.
