Is it only beneficial to use a CPU app with a custom kernel or could i use it with my stock GB kernel? It seems like i can underclock to save battery with stock kernel, but i don't think i can overclock though.

The kernel determines whether it can be overclocked, as well as which governors and I/O schedulers can be used. I haven't been on the stock ROM in a while, but I think you're right in what you said; it can't be overclocked. I also don't remember if there are other governor choices on the stock ROM, which can also have an impact on how your phone runs.
