Emails Randomly Appearing and Disappearing

For one of my email accounts that uses POP3, my phone will randomly download emails that I have deleted from the phone, and at the same time will "dissappear" emails that I have read but am keeping on the phone for reference. I say disappear and not delete because they do not end up in the trash.

I use my home computer to actually delete emails from my account and my phone is basically there to allow me to read important emails on the go and delete anything I can read later.

Is anyone having a similar issue and know how to fix it?
 
A couple days ago I was getting a few pop-up notifications of Email(Gmail) on my phone, then when I tap to open it - the msg icon just disappears. (Odd).

I went to menu - settings - accounts & sync and tap sync all. That seem to be working so far.
 
This is POP3 not IMAP so a sync shouldn't be necessary.

I now have multiple copies of the same email in the trash since they keep redownloading to my phone.

I know my first post is a bit confusing so here is the functionality that I want and that I had before updating to Froyo:
Using POP3 and without letting my phone delete any emails from my email server, my phone should download every email one time and not delete that email from the phone until I move it to the trash.
 
I've noticed a few things. First is that changing the Common Settings>Recent Messages to "Total" appears to fix the problem and redownload all of my old messages, however, after hitting refresh, these redownloaded messages will disappear like when I had it set to "25".
Second is that when looking at the account screen (the one that shows the combined inbox and any email accounts you have), it no longer says # of unread messages/Total # of mail (under the date). Instead it is # of unread messages/number of messages in inbox. So now I have 0/2 instead of 0/126.

Does anyone have any ideas?

I'm having the same problem with my myTouch 4G from T-Mobile, but can't seem to get it resolved, either. It's running Android as well. Was anyone ever able to get a satisfactory answer for this?

With the stock email, when you use your computer to pull your mail off the server, it removes it from your phone. There is not a way to stop the stock mail program from syncing with the pop mail server.

Your only option is to use a different mail program such as maildroid or k9. Each of these lets you turn off sync.
