Factory Reset then Update

So my Droid 4 has been getting slower and slower, there is always garbage running on it. I have rooted it, but I can no longer freeze apps after updating to Jelly Bean.

I was thinking about doing a factory reset, then updating the OS, then installing any apps I wanted.

A few questions :
- when doing a factory reset, what OS version will the device go back to?
- if there a way to disable the auto-download/install of apps I have?

Or, do I need to write down the apps I have/want and uninstall all of them before doing the factory reset so they don't auto-download?

A factory reset simply erases the device memory and leaves the ROM/OS in place. You'll still have the current OS version except it will have no user data. When you log back into your phone make sure to not check the "backup to Play store" (it might say something else) feature during the setup process to prevent apps from auto-installing. Since you are rooted, you can use apps to backup your apps+data and restore what you want to use once the phone is all setup. I use Titanium Backup for this.

After I updated to JB, I re-rooted. But I lost the ability to freeze apps. Should I have un-rooted and then done a fresh root?

So, Root Checker Basic came up negative. Some how I lost root access, probably when updating the OS (but that's just my uneducated guess)

Aren't there other applications that can freeze apps?
I was using App Quarantine ROOT/FREEZE. Until now I saw it in my list of apps.

I have SuperSU and Superuser listed in my apps, how do I get rid of those?
 
yes you lose root with updates, you have to reroot to remove superuser
may be able to freeze or hide using menu options
menu button>manage apps

edit: click on app you don't want, select disable
