Doesn't appear to work any more and imprint has disappeared from the security settings..

Try going to Security > Screen lock and make sure you do NOT have None or Swipe chosen. If so the fingerprint option will go away
 
Failed again. Another reset and lose a few apps and try again

Start the phone in Safe Mode - if the scanner works, then you have a rogue app which is interfering with it.

Safe Mode:

  1. Turn phone on
  2. Hold power button until Power Off banner appears
  3. Long-press Power Off banner until Restart in Safe Mode banner appears
 
Tried that and it didn't work but that was after the whole thing had first stopped and then disappeared from the menu.

I would just get Google to give you an RMA. They're really good about it. Just let them know what you've done. Sounds like you have done just about everything you could and sounds like the scanner itself has failed.
 
It starts working after a factory reset. Hasn't failed again as of yet either almost 24 hours. I've uninstalled two apps twilight and tasker. Tasker I'd never used after looking at it and thinking wtf? Twilight I'd been tinkering with earlier.

Died again today but works straight away after a reset.
If I ring Google then how does the repair/replacement work? I gave my mother my old nexus 5 so don't have a spare phone.

They send out a replacement and put a hold on your credit card but don't charge it.
You then have 14 days upon receipt of replacement for them to get the original back before charges clear.
You should be OK to keep your original just be sure to ship it out asap upon arrival of refurbished one ... Remember warranty support ends after 14 days unless your purchased nexus protect.

I agree you should go down the replacement route -- that definitely isn't normal. I have used mine since day 1 and it has never disappeared on me.
 
There is a one year warranty even without Nexus Protect.

After a number of resets and working again afterwards it's (the fingerprint scanner) finally died completely.
New phone ordered. Was hoping to get to Christmas when the post is a little less manic.
